Description
On the 0.28 branch, whenever I run mythtranscode, e.g. (AFAIK, this is a regression from 0.27)
sudo -u mythtv mythtranscode --mpeg2 --honorcutlist --chanid 5619 --starttime "2016-03-25 05:00:00" -o /tmp/out.ts
all commercial break information for the recording is wiped from the system. I confirm this by checking presence of entries before/after in table recordedmarkup

In 0.28 there is a tickbox in mythtv-setup / 1. General / Job Queue (global) about page 9 or so "save original files after transcoding". Do you have this box ticked / unticked and does it change the behaviour you see?

Two(ish) points:
This is expected behaviour in the default case where the output replaces the input.
Your out.ts is in mpeg format (mpegps?), not the same as the input (mpegts)
Perhaps https://www.mythtv.org/wiki/Copy_and_transcode.pl does what you want.
